Things got a bit complicated in the second set for the Dane, with Stephens turning around a 1-3 deficit to level the match.
Wozniacki had to battle several rain delays, with four in total causing problems on Friday, but she was able to maintain her composure and secure a 7-5 6-7 (3) 6-4 victory.
Defending champion Simona Halep will face Elina Svitolina in Saturday's other semi-final, both players having come through delayed last-eight ties earlier in the day.
"Yesterday was really tough, waiting like six or seven hours here on site so I was a little bit exhausted", Halep said.
The 36-year-old won 6-4, 6-4 as he has his sights set on a third Rogers Cup title of his career and sixth tournament win of the campaign. Halep defeated Garcia 6-4, 6-2. It's not going to be easy; I'll be playing against a very good opponent. "I just want to give my best, enjoy the match, and try to fight".
